Computer-Aided DNA Base Calling from Forward and Reverse Electropherograms
نویسندگان
چکیده
In order to improve the accuracy of DNA sequencing, forward and reverse experiments are usually performed on the same sample. Base calling is then performed to decode the chromatographic traces (electropherograms) produced by each experiment and the resulting sequences are aligned and compared to obtain a unique consensus sequence representative of the original sample. In case of mismatch, manual editings need to be performed by an experienced biologist looking back at the original traces. In this work we propose computer-aided approaches to base calling from forward and reverse electropherograms aimed at minimizing the need for human intervention during consensus generation. Comparative experimental results are provided to evaluate the effectiveness of the proposed approaches.

Accurate Base Calling from Multiple Electropherograms
Introduction. DNA sequencing is an error-prone process composed of two main steps: generation of an electropherogram (or trace) representative of a DNA sample, and interpretation of the electropherogram in terms of base sequence. The first step entails chemical processing of the DNA sample, electrophoresis and data acquisition [1]; the second step, known as base calling, entails digital signal ...
متن کاملCexoR: An R package to uncover high-resolution protein-DNA interactions in ChIP-exo replicates
For its unprecedented level of resolution, chromatin immunoprecipitation combined with lambda exonuclease digestion followed by sequencing (ChIP-exo) is a potential candidate to replace ChIP-seq as the standard approach for highconfidence mapping of proteinDNA interactions. Numerous algorithms have been developed for peak calling in ChIP-seq data. However, adjusting the statistical models to Ch...
متن کاملConstruction of vaccine from Lactococcus lactis bacteria using Aeromonas hydrophila virulent Aerolysin gene
In this study the forward and reverse primers were designated to amplify the segments (~250 bps and ~650 bps) of the gene coding domains 1 and 4 of aerolysin of Aeromonas hydrophila. These two domains are involved in pathogenesis of the aerolysin gene. Sequences for two restriction enzymes, Pst I and Hind III, were included in the forward and reverse primers respectively. These restriction enz...
متن کاملSimple procedure for production of short DNA size markers of 100 to 2000 bp
DNA size markers (ladder) are essential tools in molecular biology, genetics and biotechnology. In this study, a simple and cost-effective method for laboratory production of DNA ladders is introduced. For this purpose, different sizes of 100 to 2000 bp DNA segments were designed using PCR technique. For producing 14 different gene fragments as DNA molecular weight markers, recombinant plasmid ...

Background: Meat species adulteration has become a problem of concern. This study aimed to compare two previously published multiplex Polymerase Chain Reaction (PCR) methods for meat species authentication. Methods: The primers used in the first multiplex PCR involved species-specific reverse primer for sheep, goat, cattle, pig, and donkey with universal forward primer. In the second multiple...
